But Thomson has not featured since his injury in Hearts' home win over Celtic in December and could now be out for up to eight weeks.
Hearts manager Csaba Laszlo said: "It is disappointing news for the player and the team. The medical people decided something had to be done."
Thomson collected the Clydesdale Bank young player of the month award in the Scottish Premier League for September.
"The positive thing is that Jason Thomson is back from his injury, played the full game against St Mirren, so we have someone for that position," Laszlo told Hearts' website.
